E-commerce Bookkeeping: Reconciling Shopify, Amazon, Stripe and PayPal Payouts#
The deposit that lands in an online seller's bank account is not their sales figure. It is what is left after the platform has taken its fees, refunds, chargebacks and sometimes reserves. If the bookkeeper books each deposit as income, revenue is understated, fees disappear into the bank balance and the sales channels cannot be compared.
This article explains how e-commerce payouts should flow through QuickBooks Online and which parts of that work an accounting firm or business owner can hand to an offshore bookkeeping team.
How the money actually moves#
A customer pays on a storefront or marketplace. The platform or payment processor holds the funds, deducts its charges and pays out in batches. One payout can cover many orders. A payout can also include refunds from earlier orders, so it does not match any single day of sales.
That gives three layers to keep apart:
- Orders: gross sales by channel, plus shipping charged and sales tax collected.
- Deductions: fees, refunds, chargebacks, adjustments and any amounts held back.
- Payouts: the net cash that reaches the bank.
The bank feed only shows the third layer. The books need all three.
How it should be recorded#
The usual approach is to book sales and deductions from the platform's payout or settlement report, then let the bank deposit clear against a clearing account. Sales, fees and refunds land in their own accounts. The deposit then matches the payout total exactly.
A separate clearing account (or a separate bank-type account) for each platform makes this visible. If the clearing account has a balance at month-end, something has not been matched.
Illustrative example#
All figures are illustrative round numbers.
| Line in the payout report | Amount |
|---|---|
| Orders in the period (product sales) | 10,000 |
| Sales tax collected from customers | 800 |
| Refunds issued | (500) |
| Processing and platform fees | (320) |
| Net payout deposited | 9,980 |
Booking 9,980 as income would understate sales by 20 and hide the 800 that belongs in a sales tax liability account. Recorded properly, income shows 10,000, refunds show 500 against sales, fees show 320 as an expense, and 800 sits as a liability. The clearing account nets to zero once the 9,980 deposit is matched.
How refunds, shipping income and marketplace-collected tax are classified can vary by platform and by jurisdiction. We agree the treatment with the client's preparer before we apply it.
Other pieces of the e-commerce ledger#
Chargebacks and disputes. These can arrive weeks after the sale. They need their own account so they do not get lost inside fees.
Inventory and cost of goods sold. We track inventory and cost of goods sold using the method the client already uses in the file. If there is no agreed method, we flag it to the firm instead of choosing one.
Sales tax. Sales tax collected is recorded by jurisdiction so your preparer can use it. Filing sales tax returns is not something we do. Whether a marketplace collects and remits on the seller's behalf depends on the marketplace and the location, so confirm this with the tax preparer.
Multiple currencies and channels. Each channel gets its own income account or class so profit and loss by sales channel can be produced.
Why this work is hard to staff#
Sales tax and payment reporting rules depend on where and how a seller sells. In South Dakota v. Wayfair (2018), the Supreme Court held that "the physical presence rule of Quill is unsound and incorrect", so a seller can owe sales tax in a state where it has no physical presence. The Streamlined Sales Tax Governing Board notes that marketplace facilitator rules and thresholds vary by state, for example $100,000 or 200 transactions in many states and $500,000 in Texas. For Form 1099-K, the IRS says the threshold for third-party settlement organisations is gross payments above $20,000 and more than 200 transactions (IRS release of 23 October 2025). Rules and thresholds change; confirm the current position with the client's preparer.
The bookkeeping consequence is that sales must be recorded by channel and by state, and each payout split into sales, fees, refunds and tax. That takes someone who has read payout reports before. Whether a client has a filing obligation in a state stays with the firm or the client's preparer; the bookkeeping records the data they need.
What can be handed to an offshore team#
Most of the recurring mechanical work can be handed over:
- Pulling payout and settlement reports each month and recording them in QuickBooks Online
- Reconciling each payout to the bank deposit
- Separating fees, refunds and chargebacks from gross sales
- Inventory and cost of goods sold entries from the agreed inputs
- Recording sales tax collected by jurisdiction
- Bank and credit card reconciliations
- Month-end reports and a written summary of adjustments
What stays with the firm or owner#
- Deciding the revenue and refund policy in the books
- Sales tax registration, return filing and any nexus questions
- Tax return preparation and sign-off
- Pricing, supplier and inventory purchasing decisions
- Client communication and final review of the reports
Our work is reviewed by a Chartered Accountant before it is returned, but the accounting firm's own review and sign-off still apply to its client.
What to send#
- QuickBooks Online access limited to the client file
- Read-only or report access to each sales channel and payment processor
- Access to the bank and card feeds, or statements
- Inventory records, such as stock counts or supplier invoices
- Any prior notes on how fees, refunds or shipping were treated
- The name of the preparer for sales tax questions
What comes back#
- Payouts reconciled to bank deposits, channel by channel
- Fees, refunds and chargebacks separated from gross sales
- Profit and loss by sales channel
- Inventory and cost of goods sold summary
- Sales tax liability report
- A written summary of every adjustment made
Month-end review checks#
- Every payout in the period is matched to a bank deposit
- Each platform clearing account is zero or has a listed reason for the balance
- Gross sales by channel agree to the platform's own order totals
- Refunds and chargebacks appear as their own lines
- Fees are not netted inside sales
- Sales tax collected agrees to the liability account, by jurisdiction
- Inventory and cost of goods sold movements are explained
- Undeposited funds and "Ask My Accountant" balances are cleared
- Open items are listed for the client or preparer
Where to start#
If the books are behind, we usually start with a cleanup of past periods, then move to a monthly routine. Send one client file and we review it and send an estimate within 48 hours, with a capped number of hours. See our monthly bookkeeping and reconciliation service, the industries we work in and how we work with accounting firms.
Frequently asked questions#
Why not just book each deposit as sales? Because the deposit is net of fees, refunds and holdbacks. Sales, expenses and tax liabilities would all be wrong, and the channel profit and loss would be unusable.
Do you file sales tax returns? No. We record sales tax collected by jurisdiction and prepare the liability report for your preparer.
Can you work with more than one sales channel and processor? Yes. Shopify, Amazon, Stripe and PayPal payouts are all reconciled to bank deposits. Each channel is tracked separately inside the same QuickBooks Online file.
Who decides how a disputed treatment is handled? The accounting firm or the client's preparer. We list the item, describe the options and apply what you confirm.
